The muscle that's in the palm of the hand but is connected to the thumb is in pain right now and stretching hasn't helped. Basically, whenever I push down with my thumb it starts hurting. Any ideas?

Sounds like carpal tunnel. I started off with the same pain in the center of my hand and in my thumb in college. Then it progressed to stinging pains going all the way up to my elbows. After that, my middle two fingers would start going numb.
I got rid of about 80-90% of the pain just by laying off the computer, sleeping with a handbrace on, and cutting back on playing guitar or piano for a while.
Best thing to do is go to your doctor, he's far more likely to know what's up than anyone on a messageboard.
